Help. Last year my wife and I filed jointly under her bank account. This year we have separated and I filed single and used my bank account numbers. However when I checked on the status of my stimulus payment, it said it was being deposited into her bank account. I didn't get the date of when the stimulus was being deposited until after I had filed my 2020 returns. What do I do?

You should contact the bank and make sure your name is not on the account.

If you're not on the account, your check should be rejected by the bank.

Yes, the following is the normal process. The bank should reject the funds and send them immediately back to the IRS. At that time they may reconcile with your 2020 tax return information for re-deposit or it could be turned into a paper check that will be mailed to your address on the 2020 tax return.
