ALL stock sales in the program are entered in the same investment section in the program ... not sure how you could have missed entering the short term covered sales. If the IRS has made the correction and they are right there is nothing you need to do but agree to the changes.

Yes; the consolidated 1099-b has the instructions to 8949 part 1 with box A checked.
My point exactly- no place to put short term stuff. Until you get that box 'A' checked, the short term portion of schedule D is blank
