Being audited by my state. Does it affect my federal?
got a letter from my state asking for more information from my state (I am being audited). Does this mean my federal return will also be held back? Or are they completely sepeteate from each other?"

They are unrelated. Being audited by the state does not mean you will be audited by the IRS.
If the state finds you owe the state after completion of the audit and prior to the IRS issuing a refund (if you were getting a refund), the federal refund can be held to pay a state liability. At this point though, it sounds like you are only being audited and the state has not said you owe them anything based on the audit.
