Amended return with overpayment

I just got my $2600 refund by direct deposit but now have an additional 10-99R to report which will increase my total Tax liability by $200.

After filling out the 1040-x I expected to pay the extra $200, but TurboTax now says I have to pay $2,800.  Does that mean I'll be getting a separate refund for the $2600?

1. No, it means you didn't fill out the form properly. You have to enter the amount already received. Line 18 should be showing your $2600 received via direct deposit. 

2. You will not be getting an additional $2600, the IRS does cross check these numbers.
