Am I able to submit an amended Wisconsin state return through TurboTax? It was fairly easy to amend the federal return but the state return is not recognizing the 1099-R.

I am unable to locate any area with the the forms for amending the state return where a 1099-R should go.  Must I do this manually?

What about the 1099R?   Did you select the right state in box 15 and the distribution amount in box 16?
