Most likely your return was not processed in time to meet the direct deposit date.
Most cities have a site where you can pay the amount you owe online, or you can print a payment voucher from TurboTax if you want to mail a check or money order. If you choose this option, don't send a copy of the whole return, as that will confuse the city.
