Question

when amending and issued a refund you have to pay back does the tax due amount include the payback of that refund ? Or add it yourself seperately?

If you received a refund on your original return, and then when you amend, yes, the amount you now owe would be a repayment of that refund at least in part. If your return was already processed, then you should have received your refund and you would need to pay back the money.

If your return was not yet processed and you have not yet received your refund, then you should wait to amend your return to see if the IRS catches your error and makes an adjustment to your return.
