Question

I applied my 2024 1040 line 36 overpayment to 2025 estimated taxes but it did not appear on my return. Where do I enter this on an amendment? I received an IRS letter.

So did the IRS add it in for you?   It should have increased your refund or reduced a tax due.  If the IRS applied it you don’t have to amend.

To enter last year's refund you applied to this year.

Federal (Personal for Home & Business)

Deductions and Credits

Then scroll way down to Estimates and Other Taxes Paid

Other Income Taxes - Click the Start or Revisit

Next page scroll down to 2024 Refund Applied to 2025

Click Start or Update by the tax you applied

Thanks.  It was actually an issue from the prior year.  The IRS used the amount of my overpaid taxes that I had applied to estimated taxes in 25. I never submitted an amended 24 return so that is why they reversed the overage.  It was my error.  Thanks for the guidance.  This was the first year I used the online version  after decades of having access to every form. So it was a stretch to not be able to verify that the amounts were credited to the correct lines.  I will probably go back to the desktop version.  There were no errors, but something like this credit might have been caught in my manual return double-checking!!
